Just add to all the innovations in the gameplay. For example, an organic ship can regenerate over time, for an infected ship it replaces damaged parts in battle with organic, and guns with organic counterparts.
Also add "spores" of different sizes. "spores" is a kind of boarding guns, it reboots for a very long time, it can be shot down, but if it reaches the ship it will attach to it. She gnaws armor in three blocks, if she doesn’t reach the target - she dies, if she reaches the corridor - she “burps” the crew, and the crew begins to kill everything that moves. The spore itself imposes a layer of bio-armor around itself and becomes an incubator, creating a new crew for the attack. It can be destroyed by the crew of the affected ship, adding Armory. In it will work on the principle of a fire extinguisher - attacked? So you need to act. In Armory, we can choose the types of weapons - from light to heavy. Armory can also be of three sizes: small, medium and large.
Just a little more about spores, they will also have dimensions, from small to large. They will differ in crew capacity and gnawing blocks. Medium -6; and big 9.
Also among organic guns:
acid cannon - can be shot down by point defense, weakly hits the shields and hard on the armor;
the needle-gun is a combinable weapon that does little damage to shields and armor, but does double damage to the innards. You can also customize the types of needles: Electro-magnetic needles, bursting needles and armor-piercing needles. Those in turn are badly hit on the inside, but good on armor and shields;
Sporogon - differs from spores in that the crew does not carry within it, but on the contrary infectious spores are terrible against armor and skin, but if you get inside, the crew will be infected. Those in turn will aggressively rush at the enemy crew, if they destroy everyone - congratulations! You have a new ship. Those infected will return to their cabin and turn it into an incubator, after the crew literally repair the ship by themselves, mutating into bio-armor in those places where it was destroyed, and whole structures will remain, only covered with mucus and decrease hp ;
Spore missiles - Spore missiles can be charged not only with contagious spores, but also armor-piercing and EMP. Spore missiles are born from rocket launchers, reminiscent of honeycombs, the missiles themselves are very weakly pointed, their aiming can be done by placing Sensory antennae next to them;
Sensory antennae - a long process with which you can improve the effectiveness of any weapon, but they are quite huge at the same time.
Now about the crew and stuffing:
The crew will appear from incubators having three sizes.
Small has 6 crew members, middle 8 and large 10.
If a crew member dies, he will appear in the incubator anew. As you already understood, there is no need to pay for the crew;
The heart - also has three types of size, is an analog of the generator, performs the same function. Instead of corridors, you can put "veins", through them from the heart you can deliver energy, but the crew through the veins is much slower;
The brain is an analogue of a control center;
Bioengine - has three types of sizes, one time weaker than standard engines, but less demanding;
Bio-armor - when you create a ship - the armor will remember its shape, after damage it will slowly recover, very slowly. At times weaker than ordinary armor, seriously weak in front of the Gaussian cannon;
The sensor unit is an analogue of the radar, nothing ordinary;
The slimy corridor is a replacement for the usual corridor, the crew moves faster but the corridor itself is weak.
Unfortunately, organic ships will not have shields, but infected ships will be able to use them.
The idea may seem sophisticated, but I think it is quite feasible, except for the part with disputes.
