Unarmed ships can still have hostile intent. Take the ANUBIS shard for example. It has no weaponry, but obviously poses a threat.
Therefore, it is to be considered what purpose the ship serves. If the ship is an ambassador, trade, or civilian transport ship, it is probably not hostile. However, some ships are unarmed, but still threaten the faction whose territory they are in and should be treated as such.
