Mostly I moved the internals around for better crew pathing, that means better rate of fire and shield recharge, and did what I could to make your thrusters less vulnerable without changing the outline of the ship. Your side thrusters are smaller now, so it won't strafe as well but they're better protected and it does rotate at least as well as it did before since their response time is better and I put in extra standard thrusters wherever I could fit them. It will be faster in a chase since your engine rooms are better utilized now too. I also redid your center line a little bit to protect against a rail sniping your one control room.
I didn't replace any internal armor with structure (saves weight and cost), but you could do that here and there, mostly in the middle. If you wanted to make some changes that are more major, you could swap out the missiles for three ions or switch some of your broadside to cannons so that it's less power intensive and you can use fewer of those splodey generators. I don't know, reactors for just shields do make sense, and front weapons that can engage even when broadsiding make sense too.
